Thanks! I had been waiting for Fire Emblem to be released officially before adding it, but so many people told me about it that I think I'll jump the gun just this once.
I changed the look of the list again today. I think this is the best for readability and ease of use. Having everything inside spoilers didn't let people jump right to the platforms they actually own, but not using them was too cluttered.

Ah, I forgot about it, but Smash Brothers Melee and Sonic Adventure 2 Battle for GameCube have an option to change the language to Japanese. Melee changes all the menus and characters' voices and SA2B allows you choose whether you want Japanese or English voices, as well as changing subtitles and menus between English and Japanese.

Resident Evil: Revelations on 3DS can be set completely into Japanese with Japanese voice and text. (At least my European version can, don't know about US.)

Damn, I had access to a US copy that I could have checked if it had occurred to me, but my roommate recently sold it.

I just learned about a game on the Wii's Virtual Console that was never originally released in America but can now be found in the US eshop in the "import" category. It's called DoReMi Fantasy: Milon's DokiDoki Adventure and it's entirely in Japanese. That's right, it's a straight port - they didn't bother to localize it at all.  Good for us!
On that note, I wonder how many games are in that import category, and whether they're all un-localized like this?

OH! That reminds me, a bunch of PSOne Classics were recently "imported" to the PS Store. I need to look into that.

Virtue's Last Reward (3DS) has the option to choose Japanese vocals. I'm pretty sure it's helping my listening comprehension. The European version only has JP voices.
Also, not sure if it's only on the demo, but Resident Evil Revelations allows you to choose Japanese as in-game language on both text and voice acting.

Final Fantasy XIV has the option to make both text and voices Japanese. I can only confirm this for the PC version though; I'm not sure about PS3/4.

It's true for the PS3 version - I asked on the FFXIV forums and NA users confirmed it and I can confirm it for EU users.

Pokémon Y has a language menu that lets you choose your language, and Japanese is one of the choices. Note that you can't change the language unless you start a new game.

I'm working slowly on a list here. But it's been focused on text in US versions, ignoring PAL or voice yet. Some samples of finer detail anyway.
Puyo Pop (GBA): full Japanese, no English voice.
Puyo Pop Fever (DS): full Japanese.
Puyo Pop Fever (GCN): full Japanese, voice and text can be set separately. I believe both removed in the PAL version.
Pac-Man and the Ghostly Adventures (PC): voice stays English.
NBA 2K11 (PS3): voice stays English.

The .hack games (at least the first four) for PS2 have a Japanese voice option. In the PAL version you need to beat the first game in English before it's unlocked though.
Pokémon X and Y got full Japanese support, at least in PAL. Can only be set before starting a new game however, no changing mid-game.
